I've never heard of this before, the only workaround I can think of is
to save a path around the logo into the PSD file, and then use this
path to make a selection before you copy/paste. There's no reason why
previously transparent layers should suddenly fill back in. Have you
tried dragging over, rather than copying/pasting?
