Paul,
My advice would be "just go with the flow". The time and energy you
will waste trying to get the Uni to change its procedures is probably
not worth it in the long run.
I am a sole trader and I worked for Northumbria University for a few
years and they insisted in paying me in this way.
When you come to complete your tax return it is only a couple of extra
boxes to fill in, and you won't lose out financially as the tax and NI
you have paid in this way will be taken into account by IR.
